Filed 2018 M.F.J. together and owed federal almost $3k but get iowa state refund about $1400. Will irs take our state refund and apply automatically to what We owed?

No.  That screen does not make it clear that you are dealing with 2 separate taxing authorities (the IRS and the State of IA).  You will need to pay the full $2979 to the IRS before 04/15.  The state of IA will refund you the $1430.  You can use this link to remit your federal tax due if you prefer.  IRS - Pay Your Taxes Now

I can understand the confusion with the refund meter(s).

No, not the 2018 state tax refund.  You have until April 15, 2019 to pay the taxes owed without a failure to file penalty.

Thank you! But confused me is, owed federal $2979 and  state refund $1340and stating in my account total balance due is $1639.  So Im not sure what amount   to pay to the irs before April 15.

What you are seeing is a visual of the Net between the tax refund and the taxes owed.  The taxes owed cannot be deducted from a tax refund, federal or state.
