I paid the 39$ fee for my state and federal to come together at the same time and I have received one but not the other and the other is on hold. Refund is needed.

Your state and federal refund comes from two separate entities. You can check out this Help Article for instructions on how to track your state refund.

If the IRS has accepted your e-filed return, you can check the status of your refund by going directly to https://www.irs.gov/refunds.

No you misunderstood.  

There is never a fee to get your refund by Direct Deposit or faster.  Or to get both federal and state refunds together.   The extra $40 Pay with Refund Service charge is only for having the fees deducted from your federal refund.  Your refund has to go through a 3rd party bank to take the fees out.  Which actually might add a day or two to get your refund after the IRS sends it.  Or you can pay with a credit card to avoid the extra charge.
