I received my refund already and forgot about an additional W-2 that drops my refund. What do I do with the received money in my bank account while I file an amendment?

The refund is yours. The IRS will not deduct it from your account. However, leave the amount that you have to pay so you have the money to send to the IRS and/or state for the amount(s) that you owe.

The IRS has not finalized the 1040X amendment form. They're scheduled to issue that form around March 7, 2019. When they do issue the form, see How to amend (change or correct) a return you already filed.
