Question

If I amend my state return which I owed money (for example purposes) $100 but my original return I was supposed to get a refund of $500.

Does that mean I should still get $500 from the state? The state has already withdrawn the funds for the amend but still haven't seen the refund. If I go to the state site and enter in the original refund amount, it doesn't search. The information entered doesn't match the amount on your return.

It sounds like the actual amount of your refund, if you’d filed your state return perfectly, would have been $400 using these theoretical numbers -- $500 refund from the original return, minus the $100 that you owe the state after the amended return. 

If that’s the scenario, then, theoretically, you should get the entire $500 refund from your original return, if the state has already made a withdrawal of the $100 you owe.
