My son sent an amended return with payment because he claimed himself. Original return received payment from federal. How do we return the amount received from federal?

The amended return has been sent in the mail with the new amount owed as he will be claimed as a dependent.

Can we generate a voucher to return the money received from the original submittal?

Yes, if you go into Forms mode, you should see Form 1040-V. See How do I get Form 1040-V? - TurboTax Support

An easier way would be to pay by Direct Debit on the IRS website. See Payments | Internal Revenue Service
