If I paid the tax I owed on my original return for 1,000.  My amended returns states that I owe 3,000.  Do I pay for the 3,000 or 2,000, since I already paid 1k originally?

You need to look at the amended tax return, Form 1040-X.  If the amount paid from the original tax return is entered on Line 16, then the amount that you owe on the amended return, Line 20 should be $3,000.

However, if there is no amount entered on Line 16 then you need to enter the amount paid from the original return.

Line 20 - Amount you owe. If line 11, column C, is more than line 19, enter the difference
