Should i submit my tax return now or wait until my report to the IRS of my employer goes through?

my employer marked me as tax-exempt without my knowledge so I am filing a 3949a to report the mistake to the IRS, should I file now or wait until I get confirmation from the IRS if they even will confirm.

You can go ahead and file the form. I recommend that you use tracking of some sort to know that the IRS received it.
