The state says they are manually processing my taxes and I already paid the fee to do it electronically

Your TurboTax fee was to pay for using the software to prepare your tax return.  The fee is the same whether you e-file or mail the tax return.  Your fee does not change because of a processing issue that the state has with sending your refund.
