It's been so long, but if I recall correctly the TurboTax software, even the business version, is not compatible with the needs of a tax exempt/non-profit/not-for-profit organization.

No ... none of the TT programs handles the 990 forms ...  https://www.irs.gov/charities-non-profits/form-990-resources-and-tools
