If you received a letter from the IRS about the Estimated Taxes you reported on your tax return not matching what the IRS has on file, this would not be anything TurboTax would be made aware of. 

 

If you made estimated payments, that would be entered by you into the TurboTax program under Deductions & Credits, or carried-over by the program from the previous year's tax file.
