Question

I get a monthly stipend for going to school from a program in partnership with my employer. Why is this being put on a Schedule C when I am not self employed?

I understand I have to pay taxes on this amount ($3,900) but TurboTax counting it as self-employment means I'm getting nothing on my refund.

What form was it reported on? If it was a 1099-NEC, then you either have to include it on Schedule C or get a corrected version.

I received a 1099-MISC.

The payments should be reported in Box 3 Other Income on the Form 1099-MISC.  Schedule C is not required for these payments and they are not subject to self-employment tax.

 

You can delete the 1099-MISC and report the income as Other Uncommon Income, Other Miscellaneous Income, Other Taxable Income.
