Paid off mtg mid year but 1098 shows 6K in principal?

For the program, enter the $6k as the balance. It won't matter for your tax return or the IRS. You can proceed with your tax return with no issue.

As for the form, your mortgage company issued that so they would need to explain their reasoning.

If you are talking about the principle in box 2 of the 1098, that is the principle at the beginning of the year.
