As far as I can gather, TT has put my self-employment tax deduction into form 1116 3b. This is wrong, as it's definitely all domestic income. Can I manually clear this?

The self-employment income section never asks what country the income was from. TurboTax just seems to be making an assumption that it's not definitely all U.S.
