How do we report deductions for two houses when we are separated (living separately) but filing jointly?

You can still do that---you are not required to live together to file a joint return--you just have to be legally married.  And you own two homes, so you can enter the mortgage interest paid, property taxes paid etc. on both homes in the section for Your Home.  You will still be subject to the $10,000 SALT limit for the state and local tax which will include all of the property tax you paid for the two homes.  After the first lender's information has been entered, you can add a lender for the second house.
