Question

I have an LLC in Pennsylvania, but recently had to register as a foreign LLC in New York as a contract requirement. Am I going to have to pay taxes in both states?

The contract required I register as a foreign LLC in NY state, but no income will be generated within NY. Do I still have to pay taxes in both states (PA & NY)?

No, if you did not perform any work in New York state, you would not be required to file a New York state nonresident income tax return as a sole proprietor.  The LLC is a state entity classification that is not necessarily synonymous with tax law or requirements- but note, as a foreign LLC there may be tax filing requirements if you were a partnership or S Corp.
