I paid almost $3000 into my HSA through my employer. This turbo tax software is reading my W2 wrong and says I paid 0. How do I fix it?

The HSA is handled in 3 parts in the TT program :

Next the limitations screen to confirm you are eligible to make the contributions:

Until you complete the HSA portion of the TurboTax interview to establish your eligibility for an HSA contribution, TurboTax will treat the amount entered on the W-2 form as an excess HSA contribution.

from the IRS standpoint you did pay zero, when HSA contributions are made through payroll deductions they show up on your W-2 in box 12 code W and then flow to the 8889 as employer contributions on line 9
