I paid a portion of the child tax credit to my ex and now it says that I was overpaid since he will be claiming one of our kids.

Sorry but you have to enter the amount that was issued to you on your own tax return.   The IRS will match that up with the amount they have in their records.   The IRS will not sort out any sort of agreements or "deals" you made with the other parent or other family members.    If you enter less than the amount that was sent to you, your refund will be delayed.
