Do I have to file 1099-Misc, if the money was from a grants paid to my school by the National Science Foundation to give students a stipend for undergrad research ?

Yes, if you receive form 1099-MISC, you enter it on your tax return

 

Scholarships, fellowships, Pell grants and other grants received by registered students who are working towards a degree at a college, university, or other accredited educational institution are generally nontaxable as long as the money is used for qualified education expenses

 

On the flip side, you can't claim education credits or deduct expenses that were paid with these tax-free funds.
