box 2 on the tax form asks for federal income tax withheld. if I put 0.00 I will be increasing my salary and be penalized for not paying taxes. but my 1099-R states 0.00 for taxable amount where would I note what shows on my line 2a ?

Box 2 on a 1099-R reports "Taxable Amount"

Box 2 on a W2 reports Federal Taxes Paid.

If you are entering a 1099-R and Box 2 is asking for Federal taxes paid, you are on the wrong input screen.

Go back to review,

scroll down under Wages & Income,

If there is a W2 showing, and you don't have one, click delete next to that entry

Scroll down to "Retirement Income" to enter a 1099-R

OR

type   1099-r   into the search box

"Form 1099-R is used to report the distribution of retirement benefits such as pensions, annuities or other retirement plans."

TurboTax explains 1099-R
