What do I do if my "tuition and related expenses" box might already include books and materials?

It wasn't traditional college, it was a "direct path school," so all books and materials are prepared in advance, but they were also initially a separate charge from all loans and what I'd call tuition fees.

Anything in box 1 of your 1098-T can be considered qualified expenses, unless you know, for sure, that the school made a mistake. Books and materials, that are required, for the course, are qualified expenses. The cost of books and materials that are included in the course fee (and hence include in box 1) are definitely qualified expenses.
