I've already receive notices from the IRS saying I have a different installment plan that I did not accept  and it still shows the total balance in which it was not deducted  from the payments I have made using the the form 1040-ES.i got from TurboTax.

A 1040ES is for making estimated payments toward what you will owe for your taxes next year when you file for 2017.  If you thought you were making installment payments for taxes owed for 2016, you were using the wrong form.  You should call the IRS and try to straighten this out.  800-829-1040  -- or if the notices they sent you have a different phone number then call them at the number on the notices.
