How do I use this site to file my taxes from 2 states?

It depends. If you were a part-year resident in each state, then you will select that option for each. You want to make sure that in the Personal Information section you enter your part-year residency correctly there.

If you lived in one state the entire year, however, prepare the nonresident return first. Your resident state also taxes this income, but will provide a credit on the tax you pay to the state where you work. If set up correctly, the information should export from the nonresident state to the resident state return.
