Are HSA and 401K contributions already deducted for the amount in w2 box 1?

Are items in w2 box 14 like RSU taxable? If so, are they already reported in w2 box 1?

The reported w2 wages should an entry for "Less Cafe 124 HSA (W-Box 12)", but the amount is actually less than the HSA max contribution even though I contributed up to the max. This actually changed the wages. What does that mean?
