I am on H1B and my wife opened an LLC on H4 EAD in 2018. Can the tax be filed jointly or has to be filed separately?

    If your wife has a single member LLC, she will just need to file a schedule C (Self-employment) with your married filing jointly tax return.

    If she does not have a single member LLC then she needs file a partnership or corporate tax return separate from your personal taxes.  Please see attached for more information.
