I filed for an extension thru a CPA. Will I have any issue finishing my return with Turbo Tax?

No, that shouldn't be a problem. You can still use TurboTax to prepare and file your 2016 return--no matter where you got your extension. There are several ways to get an extension outside of TurboTax so that's not a problem.
When you return to prepare your return, be sure to report any payment you made when you filed the extension so you get credit for it.
