I received a 1099-Misc that shows they deducted some taxes, but I don't see where I can include those paid taxes on my return.

In the 1099-MISC interview screen, you must check the box "My form has other info in Boxes 1-18". That will expand the entry screen to allow entries in Boxes 4 through 18. This is where you enter federal and state income taxes withheld.
