It told me they were gonna charge me $99.99 to file my taxes and when I went to file them I chose to take it out of my federal refund and it went down an extra $30...why?

That was the extra 39.99 Refund Processing Service charge. You could have paid upfront with a credit card to avoid the extra charge.
