My company overpaid my salary for the last pay period in 2020 and the first pay period in 2021. I repaid both amounts in 2021. Where do I report the repayment in TT?

My 2020 W2 has been corrected for SS and Medicare earnings/taxes, but my company says the Wages/Tax boxes (box 1 and 2) will not be amended for 2020 W2 since repayment occurred in 2021. How and where do I report this in TT?

you don't report the repayment in 2020. you enter as if you only got 1 w-2. enter the boxes as on the original w-2 that did not change and the boxes from the corrected w-2 with the changes. also, check the box for this being a corrected w-2.
