My son was approved for SSI this year, though he never received any payments because of an increase in our income. Do I check the "was disabled" box for him?

If your son has been determined as medically disabled, then yes, you can check the "disabled" box. 

Being approved for SSI generally requires you to prove disability, whether you actually receive it or not.
