I live in Michigan but work in Illinois. Last year my employer remitted my taxes to Illinois.  The system is not giving me credit for my taxes paid in Illinois to my Michigan tax return. The returns are taxing me in two states.  WHat am I doing wrong

You can't claim a credit because Illinois and Michigan are reciprocal states.  You will, instead, file an Illinois return with $0 income to get a full refund of all Illinois taxes withheld, but you will pay Michigan tax on that income instead.
