Not a big deal. You should also have two values in box 19 and box 18. The program allows you to enter up to 10 different localities for boxes 18-20.

Check the FEIN on each W-2. My bet is, each W-2 has a different FEIN. If so, enter each W-2 separately, one at a time. You'll be fine.
