I have completed all steps and printed the 1040 which shows my 6 digit IP PIN (from "other tax situations"). Now trying to e-file i get to page which asks for IP PIN and allows only 5 digits and will not let me skip this and continue to file. How do I proceed?

Those are two separate pins.  The IP PIN gets entered in the Other Tax Situations and is used for ID verification.  The five digit pin is called a Self Select Pin and it's just a random five digit number you make up and enter yourself.  It's used as part of the signature process for electronically signing your return.
