Any missing stimulus payments will be added to your tax return(s) whether you file together or separately.

If you file separate, your son's missing stimulus will be added to your return and your wife's payment will be added to her return.

I can't tell you whether filing together or separate will be better. If your only income is a part-time job and Social Security, then you may already have enough deductions to not owe any tax without including your wife.

Either way, your wife should apply for an IRS Identity Protection PIN if her identity was stolen. This will verify her identity on the tax return and will hopefully stop any delay. You can get an ID PIN at Get An Identity Protection PIN (IP PIN)Get An Identity Protection PIN (IP PIN).
