I received money for SSA and had to repay where do I put amount in box 3?

The amount in box 3 of your form 1099-SSA is accounted for in box 5. Since you repaid benefits in the same year you received them (2021) you will have an amount in box 4 which is subtracted from box 3 to arrive at the net benefit in box 5. You only need to report the box 5 amount.
