My wife and I just got married last weekend. I have lived and worked in Nevada all year, while she lives and works in California. She won't be moving to Nevada until January, so we will both be living and working the entire 2015 year in separate states. If we make almost the same amount of money, whats the best way to file? Will problems come up if we file jointly, but I pay no state tax(NV) while she does (CA)?

It is usually always better to file as Married Filing Joint.  See the following from TurboTax:

Is it better for a married couple to file jointly or separately?

You would file a Joint Federal return and separate State returns (although you would not need to file a State return for NV).  See the following FAQ:

How do I prepare a joint federal return and separate state returns?
