Question

What are my options if my 1099 filing is being rejected because I had already previously (on a different date) filed my W2 earnings.

No,  you cannot do that.   All of your income was supposed to be on the same tax return.   You cannot file another tax return.   You have to wait for the first return to be fully processed and then file an amended tax return on a Form 1040X to add that extra income.   And....what kind of 1099 is it?   There are over a dozen kinds.
