Entering 1099. If I already withheld 10% when withdrawing from retirement, why does turbotax say I still need to pay 10%?

I liquidated all of my retirement accounts this past year and did not reinvest any of the money. Two of them are simple IRAs and one of them was a 401k or maybe a roth 401k (i cant tell). Either way, When i liquidated them, i had them set aside 10% of each fund which is reflected on Box 4 of all of my 1099-Rs. Turbotax though is saying that I still owe an additional 10% when I get to the end and it shows me how it calculates the refund. Im confused though. I already "paid" the 10% from the funds.

The withdrawal of funds from a retirement account before you are age 59 1/2 is subject to a penalty tax. The withdrawals (except for a Roth account) are also subject to income taxes. The 10% that you had withheld is being applied against the taxes owed on your tax return. It is included in line 64 on form 1040.

The 10% calculated by Turbo Tax is the penalty tax.It is not in addition to the amount you had withheld. The amount you withheld will be used to offset this tax.
