I mthe federal income tax withheld was $1002.00 not $2004.00

What version of the software are you using? Online or desktop?

If I am reading your post correctly, it looks like you have duplicate copies of the 1099-R entered.

Yes it was duplicated at first, but then one was deleted but the tax whitheld was not corrected and now it’s saying doble the amount.

Delete all the 1099R and enter it again manually. That usually clears something out and fixes it.
