Question

I was outside of the US for 3 months, but received pay from a US institution. Should I mention the 3 month absence anywhere?

You won't need to mention the absence on your tax return, specifically.  However, if you paid taxes to the country where you were working outside of the US, you may be able to take a credit for those taxes paid on your tax return.  In TurboTax, the foreign tax credit section is in the section for Deductions and Credits and then Estimates and Other Taxes Paid.  In this section you will have to tell TurboTax how much of your reported income is associated with those taxes paid, but it won't count that income again.
