Question

My wife and I file jointly. She has NY income. I see that while calculating NY state return, our combined income is being used.

New York will tax all of your income even if earned in other states. Then, they reduce the normal tax rate to compensate for income earned in other states. So even though all of your income shows on the return, the tax rate adjusts for that you so aren't being taxed on out of state income.
