My wife contriibuted to an IRA - the system is saying her total income is too high- but it is adding my income from stocks to hers - how can I make sure to get this ded?

There is no separation of your AGI and her AGI on a joint return.  The modified AGI for being able to deduct a traditional IRA contribution or to contributed to a Roth IRA is based on the total income of the two spouses.  That's why the MAGI thresholds are higher when married filing jointly than for any other filing status.
