On my retirement 1099-R, there is a gross amount and taxable amount. Why does our total wages end up including the non-taxable part?

Because that's what it is. The 'TOTLAL" wages. That total you're seeing on the summary screen includes every single penny of your income. Doesn't mean that every single penny is taxable income. There's a difference between total income, and taxable income. The summary screens show totals.
