When I withdraw my funds from Vanguard, should I chose to not withhold any tax? and pay that later in the tax return?

If you expect to owe more than $1000 at tax time you will be subject to an underpayment penalty if you do not have enough tax withheld from the money you are taking out of your Vanguard account. You have not mentioned if this is an early withdrawal.
