Question

At the beginning of my new job, they accidentally took WV and VA taxes instead of just WV. It was for $41.01, do I need to file for VA also?

The only way for you to get the return of money mistakenly withheld is to file a state return for that state, proving that you don't owe any tax.

Your employer has already sent that money to the state, and the state is not going to give it back any other way.

So you need to weigh the cost of doing the state versus the refund you will get.
