Do I have to file 3 separate state tax if I lived in IL while working remotely for a firm in CA, and then moved to NY? Thanks!

No, 

working remotely for a California firm is income reported on the state in which you live only.

Before, I have a tax refund from CA. However, after I deleted CA, I own IL a lot of money. That's really odd. How do I reclassify the money I earned by working remotely to income earned in IL, so that I receive tax refund rather than tax due?

To clarify, 

Did you have any California tax withheld? Is that what was being refunded from California? 

You wouldn't need to file for California to pay tax, but if California tax was withheld, you would need to file a CA return to get that tax back.
