I am a California resident going to school in Missouri. Do I have to file state tax in Missouri for dog sitting fees on the Rover app or would it be CA state tax?

Since the Rover app for dog care is all done online, would I file in CA since I am a CA resident or do I have to file where I did all my work?  It was only $540 that I earned for 2018.

Check to see whether you are required to file a Missouri non-resident return with that level of income.  If so, file the Missouri non-resident return, and if you owe any tax, you will get a credit for the tax paid to MO on your CA return (assuming you are required to file in CA).   If you don't have to file a MO return, if you are a CA resident who is required to file, you report your worldwide income, including that from MO, on your CA resident return.
