I have a permanent address in New York but am also living in Iowa for work. Do I still put "Non-Resident" for Iowa when filing my taxes?

Yes. If you have your drivers' license, voter registration, and "permanent" residence in  NY, then you would put "non-resident" for Iowa since you are not seeking permanent residence in Iowa.
