I live in FL but, my pension comes from a company headquartered in IL. Why am I'm paying IL income tax.

You shouldn't be. Was there any IL withholding from this pension? Your pension is only taxable in your resident state, and since FL doesn't have an income tax, it's not taxable at all on the state level. 

Please respond with what your 1099-R says if you need any more information.
