I live in NE and work in IA and filed my return but NE has taken $2500 in State taxes but no IA state taxes were deducted.

You need to file Non-resident IA return and report the income earned in IA. As NE resident, all income from all sources is taxable . However, you can claim a credit on NE return for taxes paid to another state.

To ensure accurate calculations, always complete the nonresident return first if filing in multiple states

How do I file a nonresident state return?
