No, you only need to file a Georgia tax return in wages were withheld from your income.

Since you do your actual work in Tennessee, you are not subject to Georgia income tax.

I am employed by a Georgia company, but work from my home in Tennessee. I have had Georgia income taxes withheld. Do I actually owe GA taxes? If not, do I file a return to get a refund of all the taxes paid?

No, you don't owe Georgia taxes, so you need to file the state return and report you GA sourced income as $0 to receive a full refund of the taxes withheld.

Is this true for a 501 (c)(3) organization as well? I only do the administrative work from my home in TN. All the service operations are in GA.

If the business and all work is in TN, and the Employees live in GA, Where should they be taxed?

Georgia taxes all of your income as a Georgia resident regardless of the source of the income.

You do not file a Tennessee state tax return since Tennessee does not have a personal income tax.
